I don't know exactly, but I think if you change the source code of greenfoot around a bit, maybe find where the UI is, you could change the colors. You can download source code here: http://www.greenfoot.org/site/download_source

You might try looking in the BlueJ DEF file to see if you can change a setting in there to do what you want (I have not looked; but, there may be one).
